If you're coming from X4, then I'd imagine X3FL is probably the best place to start as an introduction to X3. There are some plot type mission walkthroughs on some of the websites around if you google it. Your first job is to proceed to the war zone, indicated with red names in the nav map. I haven't played it myself (I'm an X3TC addict) but from the sounds of it X3FL is probably a step in the same direction as AP was from TC, making it the most modernized and streamlined experience in the X3 series. You get a welcome speech and sent off to join the front lines. It also features somewhat improved UI and slight modernization, better weapon balancing, abbreviated storylines and plenty of more refined mechanics. X3AP is a more active and vibrant universe, with lots that's going on that isn't in your control. It also has many of the grindiest storylines so it provides plenty of content and longevity if that appeals to you.

The dynamic reputation system is good in theory, but it's implementation needs a bit of improvement. But, it also adds controversial mechanics such as the dynamic reputation system and heavier Xenon presence.
